Yes, you can appear for the IIT JAM exam in the final year of your Bachelor's degree or after completing it. For applying in a reputed IIT or NIT for M.Sc. In Information Technology, you need to score well in the exam. This year IIT Kanpur will start the IIT JAM Counselling from April 2020 and aspirants who will qualify the cut-off marks in IIT JAM Exam and will be featured in the merit list can take admission in various M.Sc. However, If you are not able to clear the cut-off for IITs, then also you can fill the CCMN 2020 application form. The CCMN (Centralized Counselling for M.Sc. & M.Sc. Tech admissions to NITs and CFTIs) will start conducting the counselling process for the candidates who will qualify IIT JAM examination for admission in M.Sc. Programmes for 22 NIT's and the score is valid for many other colleges like IISER's.

The eligibility criteria for MCA course at IDOL (University of Mumbai) is given below.
Educational qualifications :- Graduate in any faculty of a recognized University with minimum 45% marks (40% for reserved categories) by UGC and Mathematics as a subject at XII or higher level. Those Students who have appeared for final year and whose results are awaited are eligible to appear for the Entrance Test.
For the admission to MCA at IDOL, the Entrance Examination is conducted in the month of June. Exam forms for the same (Entry Forms) are filled in the month of May.

It is the question for which only you can answer for. It depends on your interest that in which you have more interest. As you have completed the B.Sc. Degree, it would be better to go for the M.Sc. Degree as it will be of your subject.
If you have more interest in computer, coding or designing then you can go for the MCA or other related courses. If you are interested do M.Sc. Of higher studies from IITs, IISc, NITs and other top institutes, than you can should apply for the IIT JAM exam.
The IIT JAM exam is organized for the admission into M.Sc. Ph.D. M.Sc-PhD and other integrated courses from IITs and IISc institutes of India. The minimum eligibility to apply for the JAM exam is graduation degree with your subject for more than 6 sem or 3 years.
