Hello AYUSH. If you have missed the last date to fill out the form for the CUET exam, then you will not be able to apply to many Central Universities. But still there wi be universities like state universities that won't take admission through CUET. Try to find them through a bit of a little Google work. Also, you can do one thing, in the CUET information section, you can find the list of result-sharing institutes means the institutions that rake admission through CUET. To give the IIT JAM exam, 3 years gap will not any hurdle.
Yes, you or anyone can still give an exam with a gap after the bachelor's degree programme. But if you clear the TIFR exam then they might ask you for such a long period of gap after the Bachelor's degree programme, ( during the interview ).

Yes, you can give an exam but one must have studied the subject for 3 years in which he/she wants to give an exam. For greater details about eligibility for a particular subject, go to the IIT JAM official website. From there download the admission brochure, and you will get to know more details regarding eligibility.

You can contact them or wait for the admissions to open again.
But one thing you can do is mail them regarding this continuously on their official email ID and if lots of emails are sent to them about this then they can open the admissions again.
