The course followed by both is almost similar. I would suggest CBSE as most of the government exams refer to CBSE textbooks for their questions.

You may join navigator in Ahmedabad. That is the best option in Gujrat. My younger brother studied there and at present, he is in 3rd year of integrated programme at Nirma University.
