Maharajas College, Ernakulam has lost it's reputation quite a bit in the recent few years, I would strongly suggest going to a college where at least classes happen once in a while. Go for University College, Trivandrum.

The top most universities in India that you can opt for doing Ph.D are the right below:
IITs are the first priority one can have as they are the highly ranked institutes in India, then comes like BHU-Varanasi, JNU (Jawaharlal Nehru University) and NITs.
