As you mentioned that you got 65 marks in JEE Mains 2017 and yo belong to SC category, there are fair chances of you to get admission into VNIT, Nagpur.
Branch? I can't predict which branch you will get, but I am sure that you will definitely get admission there.

Both the cities are quite good from CSE point of view, but if you ask me anyone, I would definitely go with Banglore as it is the Silicon Valley of India.

It depends on the location you choose. As such there's no difference in placement or fee structure in Pune. Indira is most preferred after Mumbai and MET/Chetana/IES after all the colleges in Mumbai.
