For JEE Mains rank of 61000 if you are a government category candidate then you might get admission in north-east state colleges. Other institutes you have mentioned are private.

No because no college in Pune gives admission through JEE Mains score. You should appear for MHCET to get admission in Pune or you can pay and get management quota seat.

Yes, you should join BIT, Mesra or Thapar University, Patiala. Otherwise join top 10 NITs. I think you will get ECE in IIIT, Bangalore. IIIT, Allahabad may be an excellent choice.

The best thing you can do now is solving BITSAT solved question / sample paper books. Doing this will help you a lot. It will revise your concept without doing revision and it will give you a basic idea of BITSAT exam format.

As you have mentioned that you are not sure of getting 75% in boards, 40000 rank in JEE Mains is enough for you to grab NIT/IIIT/State government colleges but you need 75% in boards to be eligible for admission. Only private colleges can give you relaxation in board percentage, so you can try in JIIT-Noida and many other private colleges in your city.
