If he is selected for IIT prep course, then he has seat in that IIT which he can acquire next year after completing the preparatory course.

Marks in JEE Advanced do not decide the stream you choose, the rank does. Last year paper was so easy that the people who got 50 to 60% marks did not get a reasonable rank but the paper of 2016 was very hard and scoring more than 50% got students AIR under 2000. So the rank will be decided on the basis of difficulty level of the paper. Between CSE in IIT Bombay closes at around AIR 68. So if you want the best branch in the best college, better start working very hard.

In Joint Seat Allocation Authority (JoSSA) counseling, seats are allocated on the basis of the merit of the candidates, category, availability of seats, and select preferences by students. Students who will be allotted seats have to download the provisional seat allotment letter and an e-challan to remit the seat acceptance fee. Steps to download the provisional seat allotment letter:
1- Visit the official website of JoSAA.
2- Click on the seat allotment link.
3- Login using the JEE Main/Advanced roll number and password.
4- Click on the Submit button.
5- A provisional JoSAA seat allotment letter will be displayed.

JoSSA is the counselling body of JEE Main and JEE Advanced so in same preference list you can apply for both NITs and IITs and depending on your preference and rank and seat availability best one will be allotted to you.

You can get CSE IN IIT DHARWAD, IIT PALAKKAD, IIT BHILAI, IIT JAMMU
ECE in ISM DHANBAD
MATHEMATICS AND COMPUTING in IIT GOA, IIT PATNA
If you can lower your branch choice than there are lot of options available for you in TOP IIT's like IIT KANPUR and IIT Kharagpur.
