Both MCA and M.Sc are good and valuable, but you can only pursue M.Sc. If you had Science background in 12th standard. As you have already done B.Sc. You may choose M.Sc. To complete your Masters degree. Your percentage are good that allows you to take admission in good colleges.

For M.Sc. You are required to secure minimum of 50% marks in B.Sc. However, every college and university involves their own method. May be this criteria would differ in some universities.
