Admissions are based on GPA, Letters of Recommendations from your professors, GRE scores, personal statements and any work experience/projects. TOEFL is used only as a proof of English proficiency and doesn't really matter for admissions as long as you're scores are above the cut-off scores. Since really bright/really nerdy students apply to MIT MS, I think you'll need a CGPA of 9. If these 5 parts of your application are stellar, I don't think you need to worry about the "prestige" of your engineering college.

You don't think you are quite late asking this. You should do class 12th and 11th course together. Means in day time either do class 12th and at night class 11th and vice versa. For IIT during doing class 11th and 12th course do questions for IIT too. By this you will be able to score good in IIT too.

You are advised to appear for GRE. The Graduate Record Examination (GRE) is a standardized test that is an admissions requirement for most graduate schools in the United States. Hi,
Take the SAT to be eligible for the admission process. A score of 1450 and above is recommended. Also, remember a good academic background won't guarantee admission to Harvard or any top ranked universities in the US. An all rounded profile is required. Check the Harvard website for full details.
