After admission for MCA with lateral entry, you have to give first year exams also with your 2nd year exams. I think, these only differences are there. After completing these two, you have same value of degree.

You should go for MCA. Most of the institutes require 45 to 50 % aggregate in qualifying exam for taking admission. Reserved categories get some relaxation in aggregate percentage. Apart from this there is another prerequisite for taking admission in MCA degree; one must have studied Mathematics in 10+2 as a compulsory subject. Direct admissions are done on the basis of merit in qualifying exam. After taking entrance test qualified students are called for counselling. Counselling is conducted for seat allotment in various colleges under that university. Admission is done after allotment of seat in counselling.

B.Sc. (Computer Science): Eligibility:
For seeking admission in B.Sc. Computer Science, the student must have cleared higher secondary grade (10+2) from a recognised board. For lateral entry, some colleges like Annamalai University offer admission to 2nd year of the programme, for which the student must have minimum 75% marks in the previous year of programme in the same discipline or 3 year Diploma in technical field after 10th standard.
