You can consider Cornell University USA, University of East Anglia UK, University of Nottingham UK, Washington State University US, University of Georgia, Kyushu University and Max Planck Institute for Plant Breeding. Ph.D programmes are generally fully funded except in UK. You must contact the department supervisors for details.

Dear Pragathi , yes definitely 2D animation also has good scope in India , there are so many Indian TV series coming these days , which are purely Indian product , example chota Bhim , also it has scope in ad agencies , news channels & games , specially android games and web portal on line games but i personally feel 3D animation has a better scope , If one's skills are up to the mark , then definitely tremendous scope is there .
Yes compare to Japan definitely its less.
