Hi,
You can surely apply for ME (Master of Engineering) at BITS Pilani after doing BE/B.Tech from other colleges. For that, you just need to appear in an entrance examination of Higher Degree. It will be a computer-based test comprising questions from your engineering background only.

If you are willing to this, go for it. At least, this is your career and choice should be yours always. You might able to combine both the knowledge and create something new and amazing. People combine their passion and knowledge to do something different, and you might be one of them. But first

It doesn't matter on the course. It matters on your ability, how talented you are, your communication skills, your technical skills.
Both are good.
From my suggestion, go for B.Tech+M.Tech.

The approximate course fee in private institutions ranges from 0.72 lakh INR to 1 lakh INR while in government colleges fee ranges from 25,000 INR to 30,000 INR. The basic pre requisite for the course is a B.Tech graduate degree in Biotechnology.

Pharmaceutical field is a very good field. If you have to do career in pharmaceutical, then you have to pursue B.Pharmacy. On the basis of that, you can get a license and a degree.

Integrated courses provide you both the degree within 5 years I. e Bachelors and Masters whereas going for B.Tech and then M.Tech will take time approximately 6 years.

For admission in Ph.D civil, you need to apply to the institute and thereafter you will be called for an admission test.
