First and foremost, check the admission eligibility criteria of that university; as to whether you will be considered for B.Sc Chemistry in Cotton University without Mathematics in 12th standard.
The condition generally seems to say that a Chemistry student in any B.Sc Degree would be required to be a student of Science (generally with Mathematics).

If you fail in one subject for instance math but pass in the other five exams you qualify to be sit a compartment exam for the subject you failed in. Nevertheless, it is not obligatory to undergo the examination, but in achieving a better grade in that perspective, it is recommended to do so. No additional education qualification is fixed in the eligibility criteria for a candidate from India to appear at the National Defence Academy (NDA) examination.

If you are interested in commerce and applied mathematics, you can consider the courses combining both subjects. Some of the courses that you can consider are:
1.B.Com. with applied mathematics is a four-year dual degree programme I think this is the best option.
