You are advised to appear in MCA entrance exams as you gave good chances to make it to a good college as you meet the eligibility criteria. Back history may not be a challenge in getting admission in MCA.

If you have done your 12th and with science and mathematics then you can pursue BCA from IITs, NITs, and NIIT. If you have done your 12th with any other stream then you are not eligible for BCA from IITs and NITs, but you can pursue it from NIIT.
After the completion of BCA if you are from science with mathematics stream then you are eligible for MCA entrance exam, otherwise not, so kindly, think all these things and then take admission anywhere.

Both M.Sc in computer science & MCA are equally good courses. M.Sc CS students have a very good theoretical background of computer science subjects whereas MCA students have very good exposure on computer applications. Indian IT industry's primarily business and major revenue is from application development and support projects because of which MCA graduates have a minor edge over M.Sc CS graduates. I will suggest you evaluate and select degrees based on institute's reputation, brand image, and placement record.
Scope of MCA is better than M.Sc physics / chemistry/ maths etc.
