UPES takes their own entrance test called UPESEAT and approximately 80% seat are filled by the students who appeared in this exam and rest 20% are filled on 12th marks and JEE any your rank is low so admission is quite tough.

It is not important as if you are getting a job then you should get the job but I would say you if you are GATE qualified then one more degree is added to your qualification which gives you more respect in front of your company. And you can a better package than the one you were getting previously.

The BITSAT scores are not considered for admission into IITs. Only the JEE Advanced scores and your ranks determine your admission into IITs. I think you can get IITs, but if you don't, then go for BITS as you are saying that you are having a good score in BITSAT.
Both are almost equal but BITs Pilani is a private university, whereas IIT is a government one so fee structure will be a huge difference.
