Cotton University application process varies for UG, PG, and PhD programmes. Candidates need to apply through the university website, and Assam State Admission Portal for PG and UG programmes respectively. Eligible candidates must visit the official website of the university and click on the Applicant's Login given under different programmes, such as PhD, UG, PG, and HSC, and fill out the application form and pay the application fee.

Cotton University offers various UG, PG and PhD courses, such as BSc, BA, BCA, MCA, MSC and MA. Admission to all the courses is entrance-based.
