Yes. You can. Both counselling have different purposes. JoSAA is for admission to IIT and NIT+ system, while JAC Chandigarh is for admission to  Dr S. Bhatnagar University Institute of Chemical Engineering and Technology; Panjab University, Chandigarh (Formerly Department of Chemical Engineering & Technology); University Institute of Engineering and Technology, Panjab University, Chandigarh; University Institute of Engineering and Technology, Panjab University; Swami Sarvanand Giri Regional Centre (PUSSGRC), Hoshiarpur; Chandigarh College of Engineering and Technology (Degree Wing), Sector 26, Chandigarh; and Chandigarh College of

Since you're weak in Physics, CSE at IIIT Bhubaneswar is the best choice—good placements, manageable Physics, and better infrastructure. NIT Mizoram is remote, and ECE at IIIT Jabalpur requires more Physics.

With a JEE rank of 232,385, getting CSE in top NITs/IIITs is very unlikely. She may get CSE in lower-tier NITs, GFTIs, or state colleges, and should consider ECE, IT, or Mechanical as backup branches.

No, your candidature will be rejected as you need to have minimum of 75% in class 12 to be eligible for admisison to the IITs, NIT, IIITs and GFTIs via the JoSAA counselling. Even if you pass JEE Advanced and JEE Main, of you do not have 75% minimum marks in class 12 boards you will no get admissions.

No, one does not have to apply separately at IIT Madras website after JoSAA counselling. This is because the institute follows a common admission process for its BTech course just like the other IITs. Shortlisted students who get a seat through the JoSAA counselling, simply need to report for document verification and pay the acceptance fees. All the details of the students will be forwarded to IIT Madras by JoSAA directly. Information about the orientation, fee payment, and hostel allocation will be mailed online.
