If you have interest in doing MS, and you are confident to start and complete it now after this gap, you should definitely do it. But I'll suggest you to go for online courses because it's a 3 year course. After you complete your MCA the recruiters or companies will not consider the percentage of your 12th but only the MCA marks.

Well, there are not many good colleges for this particular course but to name the best, I would say Guwahati University and Dibrugarh University.
