Hi,
You can surely apply for ME (Master of Engineering) at BITS Pilani after doing BE/B.Tech from other colleges. For that, you just need to appear in an entrance examination of Higher Degree. It will be a computer-based test comprising questions from your engineering background only.

It doesn't matter on the course. It matters on your ability, how talented you are, your communication skills, your technical skills.
Both are good.
From my suggestion, go for B.Tech+M.Tech.
