JEE Mains and Advanced exam will make you eligible for admission in IIT, IIST etc. These are the best institutes for aeronautical engineering. You can also appear for Manipal and Amity university entrance exams.

In the case of private colleges, you can go for Manipal Institute of Technology.
If you are planning to go for government institute, IISC is the best option.
IISC, Bangalore is one of the best institutes in the world. Its cut-off is very high.
You need to clear JEE Mains and Advanced if you want to get admission in IISC.

It is easy to pick up mechanical engineering for Avionics engineers, vice versa may not be true. With sophistication & development in avionics - I prefer avionics.
