The total course fee for the BSc at Annamalai University ranges around INR 10,300 - INR 4.5 lakh. Candidates willing to seek admission to any of the BSc courses are shortlisted on the basis of their marks in Science subjects in previous qualifying degree/ exam. Shortlisted candidates are further called for a counselling-cum-seat allotment round. Annamalai University offers a BSc (Hons) programme across three specialisations. Annamalai University offers two BPharm courses, one General and another Lateral Entry.  To get a seat in either of the courses, students must start by applying for the choice of course. After completion of the application stage. The university allocates seats based on students' merit in the qualifying examination. Those offered a seat must report to the university for verification of documents. Lastly, students must pay for admission to secure their seats.

Annamalai University boasts 6,000+ seats reserved for the BSc programme. Out of which 5000+ seats are reserved for admission in distance education mode. Moreover, the distribution of seats among various BSc specialisations may vary, depending on the university's specific allocation for each specialisation.

The online/distance degrees offered by the Centre for Distance and Online Education at Annamalai University are valid. Previously, the University Grants Commission (UGC) did not approve its courses starting from 2015. However, Annamalai University DDE  received relief from the Madras High Court in an order dated 21.01.2023. Subsequently, following a reassessment by the UGC, Annamalai DDE achieved a qualifying score of 3.38, which led to extending the validity of its programmes until 2027.

To get admission to Annamalai University for MCA course, student must have a valid score in TANCET exam. As per the Annamalai University 2024 cutoff, the last round closing rank among the General AI category candidates was 2086. For the OBC AI category candidates, the closing rank was 2417. The SC AI category candidates have a rank of atleast 2203. Moreover, for the ST AI category candidates, the closing rank in the last round was 2363.
