Annamalai University offers two BPharm courses, one General and another Lateral Entry.  To get a seat in either of the courses, students must start by applying for the choice of course. After completion of the application stage. The university allocates seats based on students' merit in the qualifying examination. Those offered a seat must report to the university for verification of documents. Lastly, students must pay for admission to secure their seats.

The total course fee for the BSc at Annamalai University ranges around INR 10,300 - INR 4.5 lakh. Candidates willing to seek admission to any of the BSc courses are shortlisted on the basis of their marks in Science subjects in previous qualifying degree/ exam. Shortlisted candidates are further called for a counselling-cum-seat allotment round. Annamalai University offers a BSc (Hons) programme across three specialisations. The programme comprises four years of academic curriculum divided in a semester pattern. The annual fee for BSc (Hons) Agriculture/ Horticulture is around INR 56,030 while for B.Sc. Annamalai University boasts 6,000+ seats reserved for the BSc programme. Out of which 5000+ seats are reserved for admission in distance education mode. Moreover, the distribution of seats among various BSc specialisations may vary, depending on the university's specific allocation for each specialisation.

Annamalai University DDE offers BFA at the undergraduate (UG) level and MA, MBA, MCom, MFA, MSc, and MSW courses at the Postgraduate (PG) level. Candidates who are interested in getting admission to UG or PG courses offered by this university can apply by visiting the official website. AUDDE Admission portal will be expected to open on 01 January 2024. Students can apply for UG admission program-level courses if they have a 10+2 degree in the relevant subject from a university that is known to be good. Admission to courses in UG programs is based only on merit. For PG-level courses, applicants must have a Bachelor’s degree in a relevant field from a university that is recognized. To get into the PG Diploma program, students must have a Bachelor’s degree from a recognised university with at least a 50% mark.

The online/distance degrees offered by the Centre for Distance and Online Education at Annamalai University are valid. Previously, the University Grants Commission (UGC) did not approve its courses starting from 2015. However, Annamalai University DDE  received relief from the Madras High Court in an order dated 21.01.2023. Subsequently, following a reassessment by the UGC, Annamalai DDE achieved a qualifying score of 3.38, which led to extending the validity of its programmes until 2027.

Annamalai University Distance Education offers admission to candidates based on their merit. Candidates can get a seat directly through Spot Admission. Aspirants have to submit the filled-in application form along with the documents to the nearest Learners Support Centre or LSC in-person to get direct admission. All Spot Admissions are subject to confirmation or cancellation (if found ineligible) by the Director, CD&OE.
