Karunya Institute of Technology and Sciences offers a two-year MSc course divided into four semesters. Karunya University (deemed-to-be) offers MSc in three specialisations, namely Biotechnology, Food Science & Technology and Agriculture. Candidates who have completed bachelor's degree in any discipline with at least 50% aggregate are eligible to apply for any of the MSc specialisations

Admission to some courses is entrance-based and some is merit-based. The university conducts KEE for shortlisting aspirants for BSc (Hons) Agriculture and BTech courses. MBA candidates are shortlisted based on the KMAT exam. Admission to BTech course is based on JEE Main/ KEE score. KEE or Karunya Entrance Examination conducted every year for admission to UG courses of Engineering, Agriculture, Biosciences, Criminology, Management, Media, Design, Nursing, Health science, Data Science, Forensic Science, Commerce, Nanoscience, Optometry. After completion of the selection rounds, shortlisted candidates are called for counselling and document verification. Candidates need to pay the course fee to confirm their admission.
